I am considering purchasing the standard version which will be fine for our use, but one theatre we perform at has the professional version. Will the cue files created in the standard version run in a higher version

Yes, SCS Professional or Professional Plus will run SCS Standard cue files. Also, if you save a changed cue file with SCS Professional it will still run on SCS Standard provided you didn't add any features not supported by Standard, such as additional outputs or 'contrrol send' cues.
