What are down sides to using the SCS internal mixer?

There is really only one down side to using the internal mixer, but it is a significant one. When not using the internal mixer the default and recommended playback buffer size is 5000ms (5 seconds). But if you use the internal mixer, level, pan and position changes are applied pre-buffer and so may be delayed by up to 5 seconds with a playback buffer that size. So if you select the option to use the internal mixer then SCS changes the default playback buffer size to 200ms (0.2 second). Unfortunately this short buffer size can cause buffer underrun, which means feeding data into the playback buffer has not been fast enough and the audio playback temporarily runs out of data to play. If you get buffer underrun then you hear short breaks or clicks in playback.
