[Fixed] 11.2.3 Audio file looping problems

Having a few problems in my show. It is essentially a large set of audio file cues, some with loops. I use it for backing tracks for my band and the loops and for intro "vamps" while we talk to the folk . .
1) If I press Esc to Stop all Cues while in the loop then the track stops and then a few moment later the loop carries on - SCS show the track as stopped and ready to go. This happens with all loop cues. If I restart the cue then the ghostly track stops playing and all is fine if I stop after the loop has been released.
2) I set the cue file up on one system, a Dell desktop running W7 using ASIO to a RSE Hammerfall card synchronised with my Yamaha 02R desk. I tweaked the loops by the millisecond to get them smooth. I transferred the cue file to my live system, a Sony VAIO with a Presonus Lightpipe synchronised to a Yamaha 01V desk. The loops are no longer smooth in timing - some (I don't think all) are too long or too short.
3) With the same cue file in rehearsal tonight two tracks simply stopped playing as though they had finished only about 45 seconds before the track end. SCS showed the cue as having finished normally and the next manual cue was ready to go. No errors from any elements of the system. This is not consistently repeatable but I wondered if some internal timer had forgotten that a loop had been running?? Or maybe the cue length had not been updated or something.
As ever all help appreciated urgently as we have a v important gig at the weekend . . . Isn't it always like that. I guess you will maybe want a diagnostic dump so I'll send you one by mail just in case - I'll take the dump file while the ghost loop is playing. I only updated "permanently" to V11 to set up this show as I want to do more sophisicated things on the midi end that V10 doesn't do . . . I may have to make do with V10 though . . .
