Make sure that the USB power settings have not changed with the update. The USB ports should be set to NEVER power down (it's a power-saving feature of Windows).
Also, the WiFi should always be turned off on the computer until such time as you do want to update the computer.

I would set up a second cue that would trigger the same audio file using a different hot key. I think that would allow it to play over itself.

That is incorrect. The 2D option is checked. When the last slide has Cross Fade as a transition and a transition time set then the last slide will play out and the cue will not repeat. I think this is normal behavior in the Editor window. Playing cues in there is simply for testing purposes of each cue and is not set up to emulate the show flow of cues.
